Dr. Katz, says you can not eliminate this bacteria from you mouth, since it is part of the bacteria in your mouth.  In past articles, I have written that any bacteria that you have in your mouth will travel into your stomach and into your small intestine.  For this reason, it is best to control the amount of bacteria that you have in your mouth.

When the infection reaches below the gum line and gum disease is in advanced state, it is necessary to undergo more complex procedures like pocket reduction, regeneration, soft tissue graft, and application of antimicrobial agents.
